The story starts with Sheriff waking up at Boulder Falls alongside its pet companion Arny the armadillo and decides to go for a stroll where he finds Scout being threatened by a Bloon and rushes to help by telling them to hide on the grass so the Bloon can't see them, after that Sheriff escorts Scout back to Sandytown but their path is blocked by some boulders, so Sheriff lures a Dynamite Bloon and makes it explode to clear the way.

After that, the Sheriff gets used to the town by visiting his new Homestead, the Saloon and the General Store. Then Sheriff is called by Mr Mayor who gifts him an old fishing rod and assigns him a task to go fishing because he is participating in a fish population study done by the Monkey Knowledge Society and gets a small Bananite compensation for every captured fish that he agrees to split with Sheriff. After going to the nearby river to accomplish this task Sheriff returns to Mr Mayor where it is revealed that the old fishing rod actually belongs to Scout but they allow Sheriff to keep it.
Upon his appointment, Sheriff, with the help of various Monkey companions, travels the Frontier, fighting Bloons while searching for the source of the Bloon infestations plaguing its various regions. During their investigation, they discover unnatural tunnels underground, which Sheriff recognizes as being similar to those that appeared near his former hometown before its destruction. The tunnels lead to The Temple, where Sheriff discovers Diamondback, who had destroyed his town. Sheriff chases down and fights Diamondback multiple times, enlisting the help of his companions, and finally defeats it in Sandytown, restoring peace to the Frontier.

Dirk suggests finding a Beast Handler named Hazel who is very good at tracking. Scout then leads Sheriff towards a trading post in Boulder Falls in hopes to meet her, but as they are approaching, they hear Mr Mayor screaming because Bloons are attacking the trading post.

From there they track the Bloons to the Underground Cave and continue deep into the cavern until they stumble into a non-natural set of tunnels which makes Sheriff uneasy, so he suggests to return to Sandytown and inform Mr Mayor of their findings. Scout and Sheriff keep going inside the tunnel as they see light coming up from above nearby, and to their surprise, they are back to the sinkhole in Sandytown.

Sheiff and Scout return to the Great Oak Village to head towards the Swamp alone as Devinah has to stay to help repair all the damage the Bloons caused in the Forest and the Village.

After the battle, Khai shows Sheriff and Scout the tunnel, Scout takes notes and after that they are ready to come back to The Coast. Back in The Coast, Scout suggest to climb to Frozen Peak in their search for more data about the tunnels and finds a mountain guide who can help them, they go to the base of the peak in Mountain's End but find a rock blockade, and while trying to think what to do about them, they start hearing explosions which blow up the blockade which were caused by an Alchemist named Rocko who is also their mountain guide, together they climb the Sanctuary Overlook to reach Frozen Peak, beating some Bloons along the way, Rocko keeps blowing up obstacles and says there is more rubble around recently so Sheriff deducts there must be a tunnel nearby. They continue into Alpine Run, but there's too much snow to continue and Rocko takes them by another route. They end up in Glacial Trail and after clearing some roadblocks, they enter a cave named Lost Crevasse where they find the tunnel, Scout takes notes and finally, they thank Rocko and start their descent from the mountain.
