| The story starts with Sheriff waking up at Boulder Falls alongside its pet companion Arny the armadillo and decides to go for a stroll where he finds Scout being threatened by a Bloon and rushes to help by telling them to hide on the grass so the Bloon can't see them, after that Sheriff escorts Scout back to Sandytown but their path is blocked by some boulders, so Sheriff lures a Dynamite Bloon and makes it explode to clear the way.

| Back in Sandytown they hear a scream nearby, so they run to check and find that it came from the town's leader Mr Mayor, who was stealing some of Scout's banana cookies when Bloons starting attacking the town so Sheriff decides to help the residents. In that moment Mr Mayor flees taking the cookies so Scout chases after him, leaving Sheriff alone to deal with the Bloon problem so he teams up with some of the town's residents to defeat them. With the problem solved, Sheriff and Scout talk with Mr Mayor who decides to appoint Sheriff as the new town's sheriff disregarding anyone's input in the matter and then gathers the entire town for the announcement, giving himself the credit for it while Scout gives Sheriff their Badge.

| After that, the Sheriff gets used to the town by visiting his new Homestead, the Saloon and the General Store. Then Sheriff is called by Mr Mayor who gifts him an old fishing rod and assigns him a task to go fishing because he is participating in a fish population study done by the Monkey Knowledge Society and gets a small Bananite compensation for every captured fish that he agrees to split with Sheriff. After going to the nearby river to accomplish this task Sheriff returns to Mr Mayor where it is revealed that the old fishing rod actually belongs to Scout but they allow Sheriff to keep it.

| Scout then asks Sheriff to check on some Bloons that are causing problems in Boulder Falls, so they head towards the place where they meet with a Desperado called Dirk Quickshot who teams up with Sheriff to defeat the Bloons that are scattered all over the area while trying to find where they came from, this leads the trio to Sunset Gulch, but ends up being a dead end. Dirk suggests finding a Beast Handler named Hazel who is very good at tracking. Scout then leads Sheriff towards a trading post in Boulder Falls in hopes to meet her, but as they are approaching, they hear Mr Mayor screaming because Bloons are attacking the trading post.

| After beating the Bloons, Scout learns Hazel isn't there anymore and has headed towards Sulfur Springs, so Scout and Sheriff return to Sandytown to travel south and they find Hazel just after reaching Sulfur Springs. From there they track the Bloons to the Underground Cave and continue deep into the cavern until they stumble into a non-natural set of tunnels which makes Sheriff uneasy, so he suggests to return to Sandytown and inform Mr Mayor of their findings. Scout and Sheriff keep going inside the tunnel as they see light coming up from above nearby, and to their surprise, they are back to the sinkhole in Sandytown.

| They quickly find Mr Mayor and Sheriff tells him that the tunnels they found underground are of the same type that were discovered in a town Sheriff used to live, just a few months before the town was destroyed, and whoever was causing the tunnels attacked the town's supplies first. Scout then remembers that somebody in the Saloon was talking about supply raids in Oak Valley, so they suggest to go to the Village over there investigate if the attacks are related.

| On their way they walk along a path called Wagon's Way where Scout arranges a meeting with a Druid called Devinah, who believes the source of the problem comes from the Ancient Forest and she offers her help to show Scout and Sheriff the way. Later, they stumble into a Farm in the Furlong Fields which is being attacked by Bloons which is saved by the trio. After that, they reach the Great Oak Village to rest and prepare to travel to the Ancient Forest, but as they were getting ready to leave Bloons started attacking the Village.

| After clearing the Great Oak Village, Sheriff, Scoop and Devinah reach the Ancient Forest, which is also being attacked by Bloons which surprises Devinah as Bloons have never come this close to the Forest and Sheriff suspects they have been using the tunnels to move, Devinah urges Sheriff and Scoop to defend the Ancient Tree, which is the power source of the Forest and after defeating all Bloons in the area Sheriff notes that there isn't any relevant tunnels or sinkholes in the Forest so he realizes that Bloons couldn't have arrived from underground and Devinah deduces the only other place they could have come from is the Swamp, where other Monkeys say they have seen Ghost Bloons. Sheiff and Scout return to the Great Oak Village to head towards the Swamp alone as Devinah has to stay to help repair all the damage the Bloons caused in the Forest and the Village.

| Scout and Sheriff enter the Muddy Passage and are spooked by some Bloons which turn out to not be Ghosts but Glass Bloons. Relieved, they continue walking without realizing a Necromancer is following them. They finally arrive deep into The Swamp and find an old mansion, where the Necromancer reveals herself and helps Scout and Sheriff to repel some Bloons using her Zombie minions, the duo starts to trust her and follows to the Crypts inside a temple in the middle of the Swamp. Inside, the Necromancer disappears next to the 400-years old tomb of Styx, savior of the Town of Midnight. Scout and Sheriff continue exploring the Crypts until they find another tunnel, Scout then asks Sheriff what happened in his old town, to what Sheriff answers that he didn't saw the culprit directly, but could hear it and observed how everything was swallowed into the ground. After the conversation, the Necromancer appears again to give Sheriff and Scout and note to immediately disappear again, they read the note that only says "Thanks, that was fun" and signed Styx.

| Scout then suggest looking at The Coast now as the tunnels seem to be headed that way. As soon they arrive, they meet Mr Mayor and Dirk who is escorting him to his house in the beach, but Mr Mayor locks himself inside the house so Dirk stays there to help Mr Mayor while Scout and Sheriff continue their investigation. After a long travel through Ridgefall and Mountain's End, they finally arrive to The Coast, where they see a Mermonkey called Khai near a shipwreck, but it quickly disappears while Sheriff is left shocked as he believed Mermonkeys were just a myth. After that, they are attacked by some Bloons and after defending themselves, Scout notices they came from the ocean, so their source must be that way, after that they use a nearby ship which seems to belong to Mr Mayor to sail towards Spice Islands.

| Sheriff and Scout disembark at the Islands, only to find they are infested by Bloons, and after defeating some of those, the Mermonkey appears again, Sheriff and Scout try to talk with him but the Khai quickly leaves because he doesn't trust their intentions, leaving the duo chasing after him, later, they manage to catch up, but only because he is being attacked by some Bloons. With the problem solved, they finally manage to talk and Sheriff asks Khai if he has seen the tunnels, to which the Mermonkey answers that yes, and in fact he's patrolling one that appeared recently, Sheriff and Scout ask Khai if he can lead them to it, Khai doesn't want to do it at first at first but after Sheriff tell him that the tunnels stretch north to the desert and is a threat to the entire Frontier, Khai finally accepts if they keep the location of his home secret.

| They sail again and arrive to The Sunken Columns, and as usual, Bloons are attacking the area, Khai leaves Sheriff and Scout to deal with some of the attackers as he goes to check on other Mermonkeys that live nearby and then returns to the duo to fight against the remaining Bloons all the way at their home in Luminous Cove. After the battle, Khai shows Sheriff and Scout the tunnel, Scout takes notes and after that they are ready to come back to The Coast. Khai thanks the help and opens a shortcut path so Sheriff and Scout can return quickly.

| Back in The Coast, Scout suggest to climb to Frozen Peak in their search for more data about the tunnels and finds a mountain guide who can help them, they go to the base of the peak in Mountain's End but find a rock blockade, and while trying to think what to do about them, they start hearing explosions which blow up the blockade which were caused by an Alchemist named Rocko who is also their mountain guide, together they climb the Sanctuary Overlook to reach Frozen Peak, beating some Bloons along the way, Rocko keeps blowing up obstacles and says there is more rubble around recently so Sheriff deducts there must be a tunnel nearby. They continue into Alpine Run, but there's too much snow to continue and Rocko takes them by another route. They end up in Glacial Trail and after clearing some roadblocks, they enter a cave named Lost Crevasse where they find the tunnel, Scout takes notes and finally, they thank Rocko and start their descent from the mountain.

| Back in Sandytown Scout and Sheriff talk with Mr Mayor and Scout tells them that the tunnel is likely continuing north beyond Sunset Gulch towards The Temple. As they proceed past a barricade, Scout and Sheriff reunite with Mr Mayor, Dirk and Hazel and together they walk into The Temple. Inside they find an giant snake Bloon called Diamondback and together they manage to force it to retreat, however, it goes into a tunnel that will eventually lead to Sandytown. Sheriff orders Dirk, Hazel and Mr Mayor to return to Sandytown and prepare the town for the attack while he and Scout try to stop Diamondback following the tunnel.

| Their first stop is Glacial Trail, where Rocko and Khai reunite to help in the fight, but Diamondback manages to escape again, heading towards Luminous Cove. Khai says the Mermonkeys there can defend themselves so Sheriff and Scout think on catching Diamondback in The Swamp, but first they stop by the Great Oak Village to warn the residents. Devinah helps them to warn the village and then she comes along to The Swamp where they also encounter Styx, they fight Diamondback but it escapes again, this time going into the Underground Cave next to Sulfur Springs. Before entering the cave, they team up again with Dirk and Hazel but ultimately they couldn't stop Diamondback and are forced to rush back into their home. Back in Sandytown, Dirk, Hazel, Devinah, Styx, Khai and Rocko are there and ready for the final fight against Diamondback, and after a hard fight, they manage to defeat the Boss Bloon and bring peace to the Frontier.
