A deck is a set consisting of one Hero and multiple cards in Bloons Card Storm. To create a deck, a player needs an empty Deck Slot. The player first chooses the deck's Hero, then they can choose which cards to add to or remove from the deck. Player-created decks must have exactly 40 cards to be usable in a match, and the game does not allow a player-created deck to have more than three copies of a single card (excluding Unique cards, which only allow one copy) or use cards exclusive to Heroes other than their deck's Hero. Decks used by AI opponents in singleplayer modes (such as Boss Battle mode) do not have these restrictions.
At the start of each match, the game automatically shuffles each player's deck and places each deck's Hero on the map. If a player's deck runs out of cards during a match, they can no longer draw cards, and any card effects that draw cards (such as Supply Drop) do not resolve. If a player starts their turn with an empty deck (before their start-of-turn card draw), that player automatically loses the match.
Customization
Editing decks

Selecting a deck brings up a menu to edit it. The player cannot change a deck's Hero once it is created, though they can change its cards and customization features. The deck editing interface has the following features:
- Hero Abilities: All abilities of the Hero and their basic descriptions and Bloontonium costs.
- Name of the deck: Each deck can have up to 20 valid characters (letters, numbers, spaces, symbols) in its name. If a deck has inappropriate terms, attempting to save the name will revert to its old name. The default name of a deck in English is "New Deck". Deck names are not visible to other players.
- List of cards: In this menu, cards are listed from top to bottom, in order of cost and then alphabetical order, and above this menu is the selected Hero. At the bottom of the menu is a list of cards for Bloons, Monkeys, and Powers.
- Wins: Shows the number of recorded wins from this deck, as shown below the Hero Abilities list.
- Edit: Allows the deck to be edited. The menu will contain a list of cards that the selected Hero's deck is capable of equipping.
- Delete: The trash can button prompts the player if they want to delete this deck, and once confirmed then it is deleted.
- Card back: Edits the card back for this deck.
In the Card Collection menu, a deck will display a yellow warning symbol if it doesn't have exactly 40 cards. Decks with this warning symbol cannot be used in a match.

The Quincy Starter deck is the deck all new accounts start with. It contains all 40 cards a new account starts with.

The Gwendolin Starter deck is unlocked by completing the Tutorial. It contains a mix of cards in the Quincy Starter deck and cards the player unlocks from completing the Tutorial.
